If you have two of these out at the same time, does the permanent get 2 counters or still just one?

It gets two for each of the cards since both of their abilities still trigger. this does normally not make a big difference though, since all counters get removed.
By the way, Freyalise's Winds is apart from the color rather superior to this card since it costs {{2GG}}. It also targets all permanents and not just lands and creatures. But whether this is an advantage or not is up to you.

Aww, too bad theres no simple way to give this Phasing (and too bad pahsing got screwed in the m10 re-write). Cause it could be a fun sanity grinder: "Evereything you tap gets a hourglass counter, and now it's phased out on my next turn so it takes twice as long for you to untap your stuff". Mycosynth Lattice and Vision Charm could work to phase it out on demand.

Could you get this out on your turn, have your opponent's stuff get hourglass'd, and then Boomerang this to your hand and discard it? Wouldn't that prevent your opponent from removing the counters?

The counters would remain, but would mean nothing. They were put there by an ability that no longer exist. Neither to explain why they are there, nor how to remove them.

Leech Bonder is in color, untaps itself, and moves hourglass counters from your creatures to your opponent's.

It can create a complete lockdown with Eon Hub, but you'd be better off using Stasis in this card's place.

I was going to say Infinite Hourglass also uses hourglass counters, but they errata'd that to time counters. And the two would have worked against each other anyway.
