People might argue that, since it comes with all the vulnerabilities of an artifact, it's not strictly better than an island. That might be true, but only outside of Mirrodin Block.

Certainly a great card, but not strictly better than an Island. Along with being vulnerable to artifact destruction, a few cards like Vedalken Shackles and in particular High Tide don't get any benefit from Seat of the Synod.
Of course, the decision is a pretty easy one for most any deck. Running affinity/metalcraft/etc.? Synod. Not running those? Use an island.

Also, "penultimate" means second to last, not "better-than-ultimate" ;-)
