The Oracle text on this is too complicated. "When Cyclopean Tomb is put into a graveyard from play" should just simply read "If Cyclopean Tomb is in your graveyard" And I don't think most players would care if Mire counters from other sources are removed.

Yes and no, UNBAN_SHAHRAZAD. On one hand, this card was likely often played without paying any mana, thinking that a card with no cost could be played for free just like a land card. On the other hand, according to the current rules, cards without mana cost couldn't be cast at all (e.g. like Evermind or Lotus Bloom) I kind of like that Alpha misprint, although i'm glad this did only happen to this card (and Orcish Oriflamme given that we're talking about misprinted mana cost in general)- although it got fixed in Beta, players which only knew about the Alpha version likely still played it wrong.

Cyclopean Tomb may be moved from your graveyard to another zone, and then it's affect would still apply. That's why "When Cyclopean Tomb is put into a graveyard from play" is used instead of "If Cyclopean Tomb is in your graveyard".
